I think the video Blast Statistics is missing, since the video in the last link is the same as the third one.
Observation: in the videos section “BLAST2” is the same as “BLAST statistics”.
I am writing these questions while going through the videos a second time quickly.
Question: in video “Heuristic sequence alignment algorithm” you mention that it is faster than DP but most likely wont give you the most optimal alignment, why would someone want to do that? Isn”t the important thing to get the most important alignment?
Question: in video “Fasta”, when picking good local alignments and when choosing which alignments to combine into one alignments but with gaps, is it a manual selection or is it done with a program? I did not understand the look-up table, could you please explain it, how are they numbered? If we are going to use dynamic programing (DP) in restricted area to find the greater alignment of the best alignment, wont it be the same as only doing the dynamic programing from scratch, after all, dont you use DP to get the restricted area? Please explain again step 3, the max weight plan.
Question: in video “BLAST”, is the threshold T=13 a constant value och how was it decided, why not 14 or 12? Please explain the numbering in hash table. in step 4, extension stops when E is less than threshold, are we talking about T=13? Do we have to remember the names of all the BLAST variants?
Question: BLAST statistics: since the video is gone, could you please mention something about this?
Question: in video “Low Complexity”, I had a hard time understanding what a low complexity sequence was, could you please explain it again?
